scratches on stones

I'm a newbie and bought several bags of stones at a yard sale. They were smooth and fairly shiny but I had the bright idea of running them through my vibrating rock polisher to try to get them shinier. I don't know what happened but many of them now have what looks like scratches/mars on them and the white grit seems to be imbedded in the scratches/mars. I thought the rocks were of similar hardness so it would be OK, but I did notice this morning that one of the stones had broken. I was wondering if the broken pieces scratched the other stones. If so, do you think I should re-polish them from the beginning or just run maybe the last two stages of grit? I wish I had just left them as they were! Thanks for your help.
