If the crystal is Quartz, then it is probably Iron oxide stains.
You can remove it with good soak in Oxalic Acid.

YOu can order this stuff from some Rock Shops. If you feel like rubbing it off, then try a cleaner available at your supermarket called "ZUD". Zud has Oxalic ACID in it. So does tomato juice and sauces.

So next time you cook up a spaghetti dinner, drop your crystal in the sauce and cook it for awhile. Then throw out the Sauce.
